Abstract This study examined the dynamics of cyanophage with the Microcystis spp. PCR analysis were used to detect Microcystis spp. and their cyanophages. In Site (I) the ratio of the toxic Microcystis spp. to the total population was from 0.44 to 2.63 % and of the cyanophages to the total Microcystis spp. was from 0.23 to 1.3 %. In Site (II) the ratio of the toxic Microcystis spp. to the total population was from 5.41 to 33.68 % and of cyanophages to the total Microcystis spp. was from 2.73 to 35.08 %. During the study period the cyanophages abundance was high duo to the favourable environmental conditions. The microcystins concentration were correlated with the lytic activity of cyanophages which lead to toxin release. NJ method, was used to determine the evolutionary relatedness of g91, g135 and g136 genes and constituted distinct clades.
